set the Javadoc option to the javadoc compiler in the compiler settings on the preferences screen, and you'll be able to create javadoc.
It can also create an Ant buildfile for javadoc generation using Ant.

Jeroen,
I dont really understand.
I set the path to the javadoc command but get the following error message when trying to generate javadocs:
Error occurred during initialization of VM
java/lang/NoClassDefFoundError: java/lang/Object
Thanks for your help

It is sorta covered in the JavaRanch Style Guide.
