Ok.. so here's my question. When I put many of my jars into the class path it shows up in the root of my project when I'm in the JAVA perspective. All of the jars have icons by them. Some of just a White Jar by them, another has a White Jar with some books (which means external Jar). Noticing closer I see some Jars have a ? by them in the icon. Not text but actually part of the picture. What does this mean?

I have never seen that (or I never noticed it).
It has nothing to do with CVS and a new file state?

Are you sure it is a question mark (?). I have seen a warning symbol, which indicates that the jar that was included in the build path is now missing.
