I generally organize my folders as follows:
1. JSPs, static web content, etc. go into a folder organized in the fashion that I want it organized on the site.
2. Configuration files (struts-config, web.xml, tlds) go in a configuration folder.
3. Any jars that need to be in the the WEB-INF/lib folder go into a folder called library.
4. My source code goes into a folder called src. It is organized in that folder by package.
5. My unit testing source code goes in a folder called test.
