How to reduce the resources consumed .......

I have made an application in java which uses four threads
simultaneously & has lot of arrays ...when I am running the application the other processes becomes slower & the mouse
pointer starts flickering ..
please advice as to what can be the reasons of the flickering
of the mouse .. is it due to the memory consumed or something
else ..
