When I go into this particular site it asks me to log in (Windows security login) to the site. Upon getting into the web apps in that site I run an application that needs to read a file from a certain directory. The permissions being checked on the directory: are they based on the login previously prompted for or the web user identified within IIS as the anonymous user? It looks right now like it isn't using the user that I logged in as. Any help would be greatly appreciated. Even a useful website would be more than suffice. Thanks.

It really depends on how you have configured IIS. This web page might be a good starting point
