If you're using Axis then you don't need the JWSDP. Do you have Axis 2 up and running in Tomcat yet? Does it successfully display the "Happy Axis" page yet? If yes, you can start by looking into the examples that come with Axis; they're in the samples directory and have instructions; start with "quickstart".

If you don't have Axis running yet, start with the installation guide: http://ws.apache.org/axis2/1_4/installationguide.html

Also note that in addition to the Axis - JWSDP - SOAP - WS-* standards line of web service development, there is a completely different school of thought called REST.

The big commercial services such as Google and Amazon have embraced REST as being much simpler than the SOAP route to support. There have been plenty of REST versus SOAP articles - here is mine.
