Do the questions in the SCJP exam formatted according to the topics? Meaning do they say:
Flow control ------------ Question 1. Question 2.
.....
Or are questions from any topic in any order?

In my experience, there is no specific order. When I took the 1.2 and Beta 5.0 exams, the questions on threads came at the end of the exam. But when I took the 1.4 upgrade exame, all questions on threads came at the begining.
Some questions might actually look like they're evaluating two or more topics. For example: an anonymous class implementing the Runnable interface.
No, there is no obvious order. But good luck trying to guess which right answer was meant to be the right answer because the author of the exam screwed it up and there is no right answer (sounds fun eh?). Also, be aware that your drag and drop questions cannot be reviewed - they can only be started again.
