Job Search Question

When I do job search on line, I found sometimes I can email resume to the hiring company directly, sometimes I have to send it to some career agency, and sometimes I have to leave my resume in some database then apply.
I like the first one. Somehow I don't like the third one. So what is the big difference among them?
