I am using Resin as the Servlet container so I can't help you much with the Tomcat configuration.
I do know that Tomcat can configure your site automatically when you deploy your war file.
create a web application in Jbuilder and create a war file on each build.
Deploy the war in Tomcat and it will pick up your site configuration.
hope it helps

java beans and servlets shouldn't be directly in the root of your web app...
all java classes should be in the /WEB-INF/classes directory
all java jar's should be in the /WEB-INF/lib directory
