I assume you are talking about the Sun J2EE server. You can run it on Win98 but you may have to update the bat files to run it. I had trouble with the number of set statements.

Sachin,
In a industrial sense NT and Solaris are the platforms where you will be running your app server.
I would suggest you to buy a copy of these OSs and install your app server on this OS. This will give you better exposure and will not restrict you to a stripped down app server version.
You can keep your win98 by using a partition software( usually costs 40$s) and have other OSs also installed on your machine.

Or... You can download the Orion app server from www.orionserver.com. It's free and said to be very fast. It works great on Win98. It deploys your apps automatically. But support is non-existent from the vendor. You can get support at http://www.elephantwalker.com/.

There is a simpler solution. Set up your j2sdkee1.3 in the standard places. Go to www.amicworld.com and download j2eelauncher.jar, which launches 1.3 even on win98! No hassles with changing .bat files, set's, etc. or having to install NT, 2K or other OS's.
From the amicworld documentation:
