I created an applet that uploads an image, I then edit it by drawing squares on it, and I want to save the new image back to a database, how would I go about doing this without using FileSaver()

Loading an image and drawing on top of it is NOT the same as editing the image. In order to do that you need to read in the image file in gif or jpeg format and manipulate the pixel representations and use some I/O to write it back out. Not a trivial task.
