There are few good resourced for figuring out the internals of various Java implementations. There is, of course, the VM spec. The performance documentation for Java from Sun goes into more detail about how HotSpot works, details regarding garbage collection and some other stuff. Note that this is all highly implementation specific - not much of what's on Sun's site applies to IBM's VMs for instance. Go through all the presentation from JavaOne for the last couple of years.
