Problem with a packaged application

I am facing a strange problem. I have pacakaged my application with the help of Installanywhere 5.5.
My application is a frame with a textArea and a textfield. Textarea is above the textfield and when the frame pops up the focus gets on to the second component that is the textfield.
i,am using jdk1.4 . When i make a setup.exe of this application , installanywhere prompts if a jre has to be included or not . If i select the JRE option then installanywhere makes a setup of this application which includes a JRE .
Now when i run my application from the console , my application works fine , that is the focus is always on the second component as i want. But when i create a bundled application and run it then the focus doesn't get onto the second component(textfield) but on the first one (textarea).
I,am unable to figure out what could be the reason. is it because i,am bundling my application with another JRE ?
How can i make installanywhere use the JRE which my application is using when run from the console?
Please guide me a bit
