Is it possible to start and close applications such as MS Word or Internet Explorer in a standalone java application? if so, how?

Well, yes, but in some cases it may make your application OS dependant, and you may have to know where stuff is.
ex:
Runtime.getRuntime().exec("notepad somefile.txt");
