I have Snow Leopard installed on MacBook Pro machine.
I'm thinking to enable the 64-bit kernel by editing /Library/Preferences/SystemConfiguration/com.apple.Boot.plist
Will this breaks some of my installed applications?

It could do that...
You can try to start your Mac up by holding 6 and 4 down during startup - and then test your installed applications.
An alternative to holding 6 and 4 down during startup, will be to e.g. download Kernel Startup Mode Selector and run the application, where it is possible to change the startup from 32-bit to 64-bit - and back to 32-bit if needed.
