SSL on Tomcat

I have an environment where the Application is developed in JAVA and the application server is Tomcat 5.5.
I am using the web services from an outside vendor to get some data. The communication is through a secured layer "https".
To make this work I have copied or installed the SSL certificates in the tomcat.jks file using the "keytool" command.
This configuration gives me a error saying valid path for the certificate couldn't be found.
If the certificates are installed in the cacerts of the JVM this application is running then I am able to get the response from the web service.
Can anyone suggest why it is not working if I include the certificates in the tomcat ?
