Threading Issues on migrating from Java 1.4 32 bit to Java 1.6 64 bit

Hello guys, I have migrated my application from Java 1.4 32 bit to Java 1.6 64 bit. The problem is that my threads are not getting closed on running the system resulting in high cpu usage.
My question is, what is the effect of migrating from java 1.4 to 1.6 have on the closing of threads.
