Eclipse Indigo - corrupted index

In my eclipse indigo, every once a while, show references in workspace, type hierarchy stop working/work incorrectly. I always need to fix this by deleting the ~/workspace/.metadata/.plugins/org.eclipse.jdt.core/savedIndexNames.txt and all the .index files.
Any idea what might be causing this?
