When I create new server domain for my application with the help of Configuration Wizard, it does not create stopWebLogic.bat file in mydomain folder.
So how do I stop my server
Thank You

yes, that's true, I don't know why they don't create them.
You can stop the server using the admin console.
right click on the server name and select start/stop this server, you'll be asked for a confimation and also for a force shutdown or gracefull shutdown.
You may also use the comand line admin to create a stopweblogic script if you want, as follow(for windows):

notice that you'll have to set the correct machine, port, username and password for the instance you want to shut down.
It is sorta covered in the JavaRanch Style Guide.
