WSAD and Remote Server Instance (WAS)

I'm working with WSAD 4.1.1 and have installed a copy of WAS ASSE 4.0.3 on my box (Win 2000). If I create a server instance for my project to the remote server in WSAD and run the files from there, am I running the classes used in WSAD or the classes contained in WAS?
Sorry if this is clear as mud, but I'm not sure how to phrase it.
(p.s. I have installed my project on the server, but when I call it without WSAD, I seem to have problems with the web.xml file. Of course, it could be the Struts talking.... )
