I am developing on Unix using Tomcat.I installed the Tomcat as root and created a directory under webapps and saved some files etc as root.
Now i started developing as regular user and trting to save some files under the same directory , but it is not allowing me,If I check the permissions , it has the write permission.

Please can some one shed some light on this.

Who has permissions? And what permissions?

What user are you logged in as?
What group(s) does that user belong to?
What are the permissions on the directory?

I agree. Here's the link: http://aspose.com/file-tools
