In security roles we have users and groups... Is there any way to authenticate based on users on the LDAP Server (Active Directory)?

yes
j2ee lets you use any available Authentication mechanism.
if you spechally need AD refer to M$ documents , also check the
follwing link which lead you to an article in IBM site about LDAP based authentication in WAS.
